I'm trying to confirm that "aquellas en los que" refers to the instrumentos financieros mentioned in the preceding paragraph (but for some reason "aquellos" isn't used). This is a financial statement from Spain. The section would be too long to post, but I can't find any obvious feminine noun this might refer to. Thanks in advance for any insight.

I believe this is a typo -- an oft-repeated one, since there are several instances when you Google it.
They have to be referring back to the previous paragraph, not forward to 'clausulas':
Those (financial instruments) whose ... value changes by more than ten percent after applying the ... clauses in the agreement...
The text is clearly unreliable - they've also inserted commas to break up the long and complicated sentence, but the one after 'aplicar' is incorrect.

It's not a repetition of the question. If you look closely, you'll see that one letter is different: aquellas becomes aquellos.

After thinking and thinking over and over again about this truly very conflictive paragraph, an example of bad drafting in my view, I have come to the conclusion that “aquellas” is correct, a right pronoun, and the article “los” should be “las”, this is where the typo is located. And what does “aquellas” then refer to, which is the central point of the issue here? Well, I believe is refers neither to “cláusulas” nor to “instrumentos” (in this latter case, it should read “aquellos”, not “aquellas”, but to “cuentas”, i.e. accounts.
My interpretation is based on the following reading of the paragraph:
Aquellas [CUENTAS] en [LAS, not “los”] que el valor actual de los flujos de efectivo pendiente de cobro/pago tras aplicar las cláusulas de quita y espera contenidas en el convenio sufren cambios como mínimo del 10% de su cuantía sobre el crédito/deuda existente antes del convenio, se dan de alta [= las cuentas], cancelando la anterior [= la cuenta] y llevando las diferencias, contra la nueva cuenta, "Gastos/Ingresos financieros derivados de convenios de acreedores" [this is just the name of the new account].

Lamentablemente (aunque ya me lo temía), jmf no ha dicho nada al respecto.
Y parece más lógico leer "en los que el valor actual ... sufre (no puede ser en plural porque se refiere al valor) cambios (comparando con el uso de sufrir cambios en el párrafo anterior).
Tampoco se lee bien (en realidad el texto entero no se deja leer con facilidad) que "cancelando la anterior" se refiera a la cuenta, sería más bien la deuda (obviando crédito, pero en fin, el texto es como es).
Y siendo precisos no han sido tres personas sino seis las que se han dejado unos minutos intentando ayudar (yo cuando no lo veo claro, no suelo dar una respuesta).
Habría que ver otros párrafos para saber si tiene sentido cualquier reinterpretación porque la redacción deja bastante que desear.

queda evidente la relación entre aquellos e instrumentos, en el primer párrafo se habla de cambios en general y en el segundo se habla de uno en concreto
el texto, peor que mal.
para que se refiriera a cláusulas habría que mencionarlas antes y no sólo después, o tendría que haber una alusión similar (Aquellas claúsulas...) más o menos constante en el documento.
Además, resulta bastante rebuscado, casi incomprensible o ilógico
