Note that they would only have to knock at the door if the shop was closed--is that the case?

Neither --- as it stands!

It all depends if 'the' village is important or not: is this a specific village that they wre deliberately heading to, or that has been mentioned before in the story? In that case, you'd probbaly need to say 'the door of the village grocery'

But if this is just any old village that they happen to encounter after they've flown across the river, then 'a village grocery' is probably what you need.

I would steer clear of 'a village grocer's shop', it sounds a bit silly ("Oh look, there's a village grocer, let's go and knock at the door of his shop...") --- in English, we tend to talk about the grocer's / baker's / haridresser's / chemist's etc. when we MEAN 'their shop', and you can't use the possessive and then also stick the 'shop' ('store' for AE) back on the end.

But your precise word order here is going to be determined by the excat relationship between the characters / the village / the shop, and your given context is not enough to determine which is more appropriate... it's a very subtle 'feeling' thing!

To Fareedeh: I certianly don't think your answer would be wrong, but ti is not clear what Asker needs, i.e. which way he wishes to lay the emphasis. As a general rule, however, I would avoid using the possessive "village's" as being slightly ugly (inanaimate objects and all that...), and adding to the confusion over grocer's = grocery shop
I don't like "village's shop" or "shop's door" either.
